Nepal chased the 76-run target in the 15th over losing two wickets and more than 35 overs remaining.
Ashish Dhami (38) and Rajbir Singh (33) scored most of the runs in Nepal's total of 77 for 2.
Earlier, Malaysia elected to bat first after winning the toss but struggled to score runs against the Nepali bowlers throughout their inning. Nepali bowlers put on a dominant performance bowling 15 maiden overs before bowling the hosts in the 38th over.
Aarif Sheikh was the spearhead of Nepali attack claiming four wickets and giving just 18 runs from his 10 overs. Sushil Kandel was the most economical conceding just eight runs. He had one wicket to his name.
Dipesh Shrestha and Dipendra Singh Airee had two wickets each in their kitty.
Pavandeep Singh was the top scorer for Malaysia with 17 runs while Nepal conceded 13 runs as extras.
Nepal had won their first match against UAE by 149 runs before Afghanistan outclassed them with a 10-wicket victory.
